There are 101 reasons why the engine is running rough, from electrical to mechanical to a combination of both.
Start with the easy things.
Have you washed your engine lately, or gotten the engine bay wet somehow, [driving through a big puddle]?
If so, pull spark plug leads and make sure it is dry down at the plugs, blow the holes out with compressed air remove dist. cap and make sure it is dry inside.
