Engine knocking when 2k-3k RPM, Timing off?

My #3 piston’s rod bearings wore out completely so I decided to get all 4 new pistons, rods, and rod bearings. I put the car back together but now I’m having a big problem. it sounds like there’s some knocking on the First piston (The one nearest to the timing belt). I tried adjusting the timing and advancing the bottom pulley to “advance” the pistons, but I can’t find any good instructions on how to align the timing. I see the three lines on the bottom big pulley, and I aligned the line with the Center line on the pulley (Of the three lines), and those lines lost their color, so I’m assuming that the RED mark is the one in the center.

Question is, do I align the crankshaft with the First, Second or Third line? P.S. I use two small screw driver’s to hold the camshafts in place to put the belt over. but so far I’ve tried adjusting the timing twice, the knocking went down a little but I don’t wanna retard the cams too much

Thanks.

Oh snap, imma go adjust my valves real quick >_< Will return!

Valves were adjusted but its still knocking tho Haynes Manual Specs…

Help please =/
