swapping auto to manual & manual to auto

OK, here I go again with the hard to answer questions.

Specs/Status:
(1)90 Integra GS Automatic stock motor, with blown valves.
(2)90 Integra LS Manual with B16a Motor swap.
(3)Stock motor from 90 teg LS

Plan of action:
(1) Pull the motor out of the GS along with the automatic components to make it manual.
(2) Pull the motor from the LS B16a, and all the manual components to make it automatic.
(3) Put the stock motor head from the LS onto the block of the GS with the blown head, and make it automatic.
(4) Use the stock 1.8 block with the b16a head to make a LS/VTEC in the GS with a 5 speed.

WHY?
(1) The GS (show before GO!)I just purchased has the Black Widow body kit molded in along with the moldings shaved all down the side, antenna shaved, keyholes shaved, custom interior.
(2) The LS (GO before show) all stock except the engine, and performance motor parts.
(3) I want a kick-ass looking car that has the power to back it up.
(4) My father likes a stock integra with an Automatic Tranny.

Questions:
I printed out the info on LS/VTEC in the “TEG TIPS”. I need more information about swaping auto to man and man to auto. I have all the parts and peices I need, I just need to know what kind of problems I may run into. Is there an issue with wiring? Do I have to do any welding? Do I have to do any cutting?
